On my run sheet, the machine and manual readings for conductivity are recorded. Usually these readings are a point or two apart, but sometimes the difference is greater. Why doesn't the machine record the conductivity accurately?

The machine doesn't "record" the conductivity. The 'machine' conductivity may, however, vary from an external meter conductivity (especially ones like a pHoenix meter) if the external is not calibrated properly or if the conductivity cell's calibration value has 'drifted'. Why don't you ask your staff that question??

what external meter are u using? and is it calibrated prior to treatment? And is your machine PM up to date.
